Bud Rot (Botrytis): Identification, Prevention, and Damage Control

Bud rot destroys harvests silently from the inside out — by the time you see gray fuzz on the surface, the core of the bud is already gone. How to identify it early, prevent it, and save what you can when it hits.

Bud rot — caused by the fungus Botrytis cinerea — is the most devastating late-flower threat to cannabis. It starts inside the densest parts of your biggest colas, invisible from the outside, and by the time gray fuzz appears on the surface, the interior of the bud is already dead mush. A single bud rot outbreak in the last weeks of flower can destroy 20–50% of a harvest overnight.

Every cannabis grower will encounter Botrytis eventually. The question is whether you catch it early enough to save the harvest.

What bud rot is

Botrytis cinerea is a necrotrophic fungus — it kills plant tissue and feeds on the dead cells. It's ubiquitous in the environment (present in virtually all soil and air) and attacks hundreds of plant species, not just cannabis. It enters the bud through microscopic wounds, dead leaves trapped inside the bud, or directly through the calyxes in high-humidity conditions.

Why buds are vulnerable

Cannabis buds are the perfect Botrytis habitat:

  • Dense structure traps moisture inside the bud
  • Limited airflow at the bud's interior prevents drying
  • Dead matter (dead pistils, trapped fan leaves) provides an initial food source for the fungus
  • High humidity in the microclimate inside and around the bud sustains fungal growth

The biggest, densest colas are the most vulnerable because they trap the most moisture internally. Ironically, the buds you're most proud of are the ones most likely to rot.

How to identify bud rot

Stage 1: Internal infection (invisible)

The fungus is growing inside the bud. From the outside, the bud looks normal. There are no visual symptoms yet.

Early warning signs (subtle — look closely):

  • A single leaf or sugar leaf emerging from the bud turns yellow or brown while surrounding vegetation is healthy
  • A small section of the bud looks slightly different in color — faded, dull, or off-white compared to the rest
  • When you gently squeeze the bud, one section feels softer or more compressible than the rest (the interior is decomposing)

Stage 2: Visible exterior symptoms

  • Brown, dead calyxes on the surface of the bud — a patch of dark brown in an otherwise green/purple bud
  • Gray fuzz — the characteristic sign. Botrytis produces gray, fuzzy mycelium on the bud surface once the infection is advanced
  • Mushy texture — the affected section of the bud feels wet and spongy, even when the rest of the bud is firm
  • Dark spore dust — if you touch the gray fuzz, dark brown or gray spore dust releases. This is the Botrytis reproduction stage

Stage 3: Spread

Once visible, Botrytis spreads rapidly:

  • Spores release into the air and land on nearby buds
  • Adjacent branches and colas become infected
  • The entire plant can be compromised within days in warm, humid conditions

Prevention

Bud rot prevention is about controlling the environment. Botrytis spores are always present — you can't eliminate them. You can only make conditions inhospitable for germination and growth.

1. Control humidity

The single most important factor. Botrytis germinates above 60% RH and thrives above 70%.

  • Flower target: 40–50% RH. Below 50% makes Botrytis germination unlikely
  • Use a dehumidifier if your ambient humidity is above 50% during flower
  • Exhaust fan running adequately to exchange humid tent air for drier room air
  • Monitor at canopy level — the humidity inside a dense canopy is higher than what your sensor reads at tent level

2. Maximize airflow

Stagnant air around buds creates a humid microclimate. Moving air prevents this:

  • Oscillating fans pointed at the canopy, not directly at buds (direct airflow dries the surface but doesn't address interior moisture)
  • Open the canopy — defoliation during weeks 3 and 6 of flower improves airflow between and around colas
  • Don't let colas touch each other — touching buds create pockets of dead air between them

3. Defoliate strategically

Fan leaves trap humidity around buds. Remove leaves that are:

  • Blocking airflow to the interior of dense colas
  • Touching or overlapping with bud sites
  • Yellowing and dying (dead leaves inside buds are a Botrytis entry point)

4. Choose resistant genetics

Some strains are more Botrytis-resistant than others:

  • Open, airy bud structure resists rot better than ultra-dense buds (ironic — the densest, most desirable buds are the most vulnerable)
  • Sativa-dominant strains tend to have looser bud structure and are less rot-prone
  • Strains bred for outdoor growing (Frisian Dew, Durban Poison, Early Skunk) often have built-in Botrytis resistance

5. Inspect daily in late flower

From week 6 onward, inspect every cola daily:

  • Look at the base of the cola where it meets the stem — this is where Botrytis often starts
  • Check for any single brown leaf emerging from a bud
  • Gently squeeze the densest colas — any soft spot needs investigation
  • Smell the buds — a musty or rotten smell in one area indicates active infection

What to do when you find bud rot

Immediate action

  1. Do not shake or jostle the infected bud. Spores release with movement. Handle gently
  2. Cut the affected bud/branch off the plant — cut 2–3 inches below the visible rot to ensure you remove all infected tissue
  3. Bag and remove the infected material from the grow space immediately. Don't compost it — bag it and trash it
  4. Sterilize your scissors with isopropyl alcohol before touching any other part of the plant
  5. Inspect adjacent colas — if one bud is infected, the buds touching it are likely infected too

Environmental response

After removing infected material:

  • Drop humidity to 40% or below if possible
  • Increase airflow — add another fan, increase exhaust
  • Increase defoliation around the remaining dense colas
  • Harvest early if the infection is widespread. Partially developed buds are better than rotted buds. Check trichomes — if they're mostly milky, the harvest will still be usable

Can you smoke bud-rot-affected cannabis?

No. Botrytis-affected cannabis contains fungal spores and potentially mycotoxins. Smoking or consuming it can cause respiratory issues, especially for immunocompromised individuals. Remove all visibly affected material and carefully inspect remaining buds before consumption.

The trim: when cutting around bud rot, be conservative. If any part of the bud smells musty, is discolored, or feels soft, discard it. Save only buds that look, smell, and feel completely healthy.

Outdoor and greenhouse considerations

Bud rot is more common outdoors and in greenhouses because humidity is harder to control:

  • Rain directly on buds is a Botrytis invitation. Outdoor growers in rainy climates (including Western New York) should consider covering plants with a canopy during rain or growing in a greenhouse
  • Morning dew settles on buds overnight. If buds don't dry before midday, rot risk increases. Shake plants gently in the morning to knock off dew
  • Fall humidity — WNY's September-October humidity (lake effect) is the highest-risk period for outdoor cannabis. Harvest before prolonged wet weather if possible

Common mistakes

  1. Ignoring humidity in late flower — "it was fine all through veg" doesn't matter. Buds create their own microclimate. What was fine at 60% RH in veg becomes dangerous at 60% RH when surrounded by dense flower
  2. Not inspecting daily — bud rot moves fast. A bud that looked fine yesterday can be 50% rotted today. Daily inspection during weeks 6–9 is not optional
  3. Trying to save rotted buds — cutting around the rot and keeping the adjacent tissue is risky. Botrytis mycelium extends beyond the visible gray fuzz. Be ruthless in your removal
  4. Growing ultra-dense strains in humid conditions — GMO, Wedding Cake, and other ultra-dense strains are beautiful but extremely rot-prone in uncontrolled environments. Choose strains suited to your conditions
  5. Not improving conditions after the first sign — finding and removing one rotted bud without changing the environment means more rotten buds are coming. Drop humidity, increase airflow, and consider harvesting early
